There might be something to say for hiking it mid-June to mid-August, with more company, snow in the Sierra, longer days, and all the springs and creeks running in NoCal, but...

I would think the best time to do Kennedy Meadows to Seiad Valley would be leaving mid August and arriving mid October.  You'll miss the bugs in the Sierra, have cooler temperatures at the lower elevations, have NoCal largely to yourself, and probably still beat the rain.
